I'm building a chrome extension, and I want to append some element to this telegraph page, it seems only text is appended successfully, but not the entire HTML.

As suggested in comments I verified myself there's actually a MutationObserver that just changes the dom in real time when some code attempted to mutate something at some point in the document tree.
Since there's no standard way to find the instances, if any, of live MutationObservers listening on the dom, unless you can put efforts finding in which scope is the variable holding that object; the quickest way is to just replace the body element with its clone, and all MutationObservers will be gone.
document.body = document.body.cloneNode(true);
after doing that, when you'll try to append elements to the dom, it will change accordingly as intended with no interference.
In all fairness...
The final clue was found in a Stack Overflow answer when looking for how to fetch for live MutationObserver instances or what's the working approach to solve that need?

Specifically one of my chrome extensions adds MutationsObserver on whole body. Is there any way to prevent this or remove all observers from body in runtime?
MutationObservers are not attached to the DOM, so if you replace the body with a copy of itself, the observers will be disconnected (and garbage collected). Try this:
document.body = document.body.cloneNode(true);
A way to keep childnodes events:
var body = document.createElement('body');
for(var node of document.body.childNodes)
body.appendChild(node);
document.body.replaceWith(body);

Is there anything wrong with adding an HTML element as a direct child of document.documentElement?

I'm writing a chrome extension, part of the functionality of which requires me to hide every html element at times with the exception of one div which I've created. (I hide everything and add the div to the current website in javascript) Because setting document.body.style.display = "none" will not allow any of the body's children to be seen, I need to add the child that I want to be seen somewhere else. (I also tried using style.visibility but for some reason that didn't hide certain HTML elements/backgrounds on certain pages.) My fix is to add the div to document.documentElement, outside of document.body. This fix actually works perfectly, but seems strange. Is there anything wrong with adding a new child to the elements? Am I doing something wrong?
EDIT: A few answers have used the children of document.body, so I thought I should note that my code has to run at document_start, and though I wait for document.body to load before executing, I can't wait for all of its children to load. Hence I can't use/store the children of document.body.
Also, I'm grateful for all the answers providing alternate solutions, they're quite useful. But out of curiosity, does anybody know if there's anything wrong with what I'm currently doing? Why is it working, if so?
The W3C specification of HTML document structure says that it consists of the <head> and <body> elements, and the <body> contains the content that's intended to be rendered. Nothing is stated about elements outside these two elements.
If it seems to work it's probably just an accident of implementation -- for instances, many implementations are forgiving of things like malformed HTML.
It's perfectly fine to append elements or text nodes directly to document.documentElement.
DOM is not HTML, it has its own specification, which - being an Object Model - is naturally quite permissive:
document.documentElement is an Element [spec]:
The document element of a document is the element whose parent is that document, if it exists, and null otherwise.
Elements are allowed to have these children [spec]:
Zero or more nodes each of which is Element, Text, ProcessingInstruction, or Comment.
Create a new DIV to hold the children of the body, and hide that.

A potential solution:
const body = document.querySelector('body');
body.innerHTML = `<div class="my-div"></div><div class="content">${body.innerHTML}</div>`;
Now you have the body content all snug alongside your div, both of which you can hide/show. As pointed out below, I completely spaced that this will destroy your listeners. If you want to preserve listeners, try the following:
const body = document.querySelector('body');
const fragment = document.createDocumentFragment();
const hideBody = () => {
for (let el of [...body.children]) (fragment.append(el))
}
const showBody = () => {
for (let el of [...fragment.children]) (body.append(el))

Attach the appropriate one to whatever your event is. This will preserve all your listeners. If you need any functionality, DocumentFragment has the querySelector() and querySelectorAll() methods.
Another method is the modal method, where you just have a div that covers the whole page. Check out the Bootstrap modals, for example. If you initialize it with data-backdrop="static" and data-keyboard="false" then it won't disappear by clicking outside or hitting esc. The element can be selected with document.querySelector('.modal-backdrop'). Set the opacity to 1 and the background to white or whatever aesthetic you're going for.

How to store html element including its event listeners?

Using and html element's addEventListener has several advantages over using inline events, like onclick.
However, to store the element including its inline event is straight forward, for example, by embedding it in a parent element and storing the parent's innerHTML.
Is it possible to do something similar when using event listeners?

I realized that my question is not sufficiently explained. So here some additions.
By "store" I mean a way to get the information holding the element and the event listener.
The analogue with inline events is easy: just embed in a parent element and save the parent's innerHTML (string) somewhere, for example in a database, and recreate the element later by loading the string and applying it to the innerHTML of some element.
But how would one do the analogue with elements when using event listeners? One cannot just use the innerHTML since then the events are not stored.
I hope this clarifies my question a bit.

With the help of comments I have made some unsuccessful attempts.
It is possible to get store the information of an element using createDocumentFragment() or element.cloneNode(true).
However, the first method does not work for external storage since, if I understood correctly, will contain only a pointer. Here is an example:

How to overwrite html element from javascript?

I have HTML page with some HTML element with ID="logo". I need to create JS script (with no external libs calls) that will overwrite that html element with other HTML element like "<div id=logo> stuff inside </div>".
Most of the time, it's just the content you want to replace, not the element itself. If you actually replace the element, you'll find that event handlers attached to it are no longer attached (because they were attached to the old one).
Replacing its content
Replacing the element's content is easy:

The innerHTML property has only recently been standardized, but is supported by all major browsers (probably most minor ones, too). (See notes below about innerHTML and alternatives.)

Notes on innerHTML and other DOM manipulation techiques
There are a number of wrinkles around using innerHTML in certain browsers, mostly around tables and forms. If you can possibly use a library like jQuery, Prototype, etc., I'd do so, as they've got workarounds for those issues built-in.
Alternatively, you can use the various other DOM methods rather than innerHTML (the same ones I used for creating the div and adding/removing, above). Note that in most browsers, doing any significant amount of markup by doing a bunch of createElement, appendChild, etc., calls rather than using innerHTML will be dramatically slower. Parsing HTML into their internal structures and displaying it is fundamentally what browsers do, and so they're highly optimized to do that. When you go through the DOM interface, you're going through a layer built on top of their internal structures and not getting the advantage of their optimizations. Sometimes you have to do it that way, but mostly, innerHTML is your friend.
Do you really need to 'replace' the element or can you just toggle its visibility? This is a technique that's much simpler and will be more efficient. Most importantly it keeps the content (html) separated from the behavior (javascript).

Finding the FORM that an element belongs to in JavaScript

How can I find out which FORM an HTML element is contained within, using a simple/small bit of JavaScript? In the example below, if I have already got hold of the SPAN called 'message', how can I easily get to the FORM element?

The SPAN might be nested within other tables or DIVs, but it seems too long-winded to iterate around .parentElement and work my way up the tree. Is there a simpler and shorter way?
If it wasn't a SPAN, but an INPUT element, would that be easier? Do they have a property which points back to the containing FORM? Google says no...
The form a form element belongs to can be accessed through element.form.
When the element you are using as reference is not a form element, you'd still have to iterate through the parentElement or use some other kind of selector.
Using prototype, you could simplify this by using Element.up():
$(element).up('form');
Other answers to this question have pointed out how to do the same in jQuery.
Why not just use:

It works on FF3, FF4, google chrome, Opera, IE9 (I tested myself)

To answer the OP's question:
Traversing the DOM is the fastest way to achieve this effect - perceived speed is accomplished by 1) better written JS code, or 2) execution time (if you store the form on page load for that element, you'll still be traversing, but you'll have a quicker call to a stored variable when you need to retrieve that information).
There are no attributes nested in non-form elements that would associate it with the form (span.form does not exist).
If you are using a script (php/perl) to generate your page, and you're going to be making a lot of calls to the form, you could embed the form id in the HTML for that element. Still, a look up would need to occur.

You could backtrack in the DOM tree until you get to the right node:
node = document.getElementById("message");
while (node.nodeName != "FORM" && node.parentNode) {

Or a small jQuery (ignoring jQuery itself):
$("#message").parents("form:first")
Other than node.parentNode, I don't believe there is a way to find a specific ancestor of a given node. Most libraries usually do what you describe and iterate up through parentNode.
If you're not using a library like prototype, jquery or Ext, it would probably be a good idea. By now, they've resolved all the incompatibilities and quirks in the DOM to make most operations like this a trifle.
