I am loading the bootstrap.js file in the footer in the correct order with jQuery. I have a Bootstrap alert working.
Is there a Library or Helper that has to be loaded in the controller?
I do not see any html or body tags on your view. Also not really to do any thing with codeigniter it self.

I landed here because I was having the same error. After going back and reading a bit. I ran into the following:
If you’re using our compiled JavaScript, don’t forget to include CDN versions of jQuery and Popper.js before it.
Because I downloaded bootstrap 4 and copied the folders as I used to with bootstrap v3, I assumed it was all going to work.

I faced the same error but for a different reason(...rather silly). I was using thymeleaf layout and accidentally put the modal div outside the content fragment.

So, although the modal div was present in the code, it was not rendered on the DOM(checked with View Page Source). It fails silently without any errors/warnings. Please ensure that the modal div is rendered on the DOM.

In my case, it is not related with wrong references id, it was because I created a modal inside a table in a loop in C# / Aspnet MVC. Se I created a modal for each table row.
I just inserted the code below at the end body tag:

I have some trouble with overlays.

I want to show errors using Freeow or Modal alert. The PHP is using AJAX to fill some select input dropdowns. I'm using noConflict and creating one variable for each plugin (Freeow and Modal).

I inspected the JS file demo.js on the freeow demo page and compared with the code in your question. As gre_gor mentioned, the <script> tags are added outside the <html> tags. Move those inside the HTML (either in the <head> or <body> tag) in order to have the JavaScript run properly.
Additionally, the JavaScript code should wait until the document is ready (e.g. after the DOMContentLoaded event) before trying to utilize the freeow extensions. jQuery's .ready() can be used for that.
The major change I added was wrapping the JavaScript to call the freeow method in the following block:
