I am looking to calculate the distance between an element and the top of the document window. On scroll I am able to get the initial value but it does not change. How can I find this value and what the number has changed to on scroll?

Compare the offset of the <h1> element to how far down the page the user has scrolled. The $(window).scrollTop() function will get you the amount the user has scrolled down so:

But I didn't want to hijack that question.
Basically, I want the content in the sidebar to be independently scrollable but fixed when the viewport reaches either end of the sidebars contents on scroll.
My main stumbling block appears to not being able to calculate the elementTop variable when the sidebar is absolutely positioned and between the top and bottom of the container which I have set to be full height.

I've been trying to tackle this issue for a few weeks now, and it has been driving me insane. Any help would be greatly appreciated.
If you're just trying to achieve the desired result not necessarily creating that yourself - well, there are many JavaScript libraries that provide that.
For example, Stickyfill is actually a polyfill for position: sticky which is natively supported only in Firefox 41+ and Safari 8+. Here is the demo with all kinds of stickiness you can imagine :)
P.S. At first glance you might notice something about jQuery there, but it's pure JavaScript and just adds a jQuery extension.

This has been an ongoing inconvenience for me and this solution is so clean compared to other hacks I've seen. You could use a mouseover event on the div to disable the body scrollbar and then a mouseout event to activate it again?
E.g. The HTML

As answered here, most modern browsers now support the overscroll-behavior: none; CSS property, that prevents scroll chaining. And that's it, just one line!

If I understand your question correctly, then you want to prevent scrolling of the main content when the mouse is over a div (let's say a sidebar). For that, the sidebar may not be a child of the scrolling container of the main content (which was the browser window), to prevent the scroll event from bubbling up to its parent.
This possibly requires some markup changes in the following manner:

Based on ceed's answer, here is a version that allows nesting scroll guarded elements. Only the element the mouse is over will scroll, and it scrolls quite smoothly. This version is also re-entrant. One easy way to use is to add a class, such as scroll-guard, to all the elements in the page that you allow scrolling on. Then use $('.scroll-guard').scrollGuard() to guard them.
If you apply an overflow: hidden style it should go away
edit: actually I read your question wrong, that will only hide the scroll bar but I don't think that's what you are looking for.

However, in short, using jQuery you can use this code to show/hide an HTML element:

Then you can use the jQuery offset function to position elements relative to the document.
Finally you can use jQuery width and height functions to set the size of your desired element(s).
I also recommend you to read Pro JavaScript Techniques by the creator of jQuery. It improves your JavaScript knowledge and skills significantly.
One possible cause is not appending the CSS unit when setting left and top programatically. Try this:

I'd like to add a comment functionality, which works like in facebook, where you only scroll to element if it's not currently visible. By visible, I mean that it is not in the current page view, but you can scroll to the element.

There is a jQuery plugin which allows us to quickly check if a whole element (or also only part of it) is within the browsers visual viewport regardless of the window scroll position. You need to download it from its GitHub repository:
Suppose to have the following HTML and you want to alert when footer is visible:

The particular case here is where the scroll container is the body (TBODY, table.body) of a TABLE (scrolling independently of THEAD). But it could be adapted to any situation, some simpler.
