I am new here so bare me with some time. I want to open some of the links in my page with an inline popup window.
I guess that those special links have to have a different id attribute that triggers the jquery script
I used the script from this page sohtanaka.com/web-design/inline-modal-window-w-css-and-jquery/ that has a simple code with great result
The problem is that this script shows the content of the div and am trying to show the page of the link

It sounds like you're not trying to show inline content, but just a normal modal with an iframe or ajax. You would probably be better served using fancybox.
Fancybox has good documentation and should be easier for you to set up.

I am using a jquery script called Feature List for displaying different sections of info on a page. The user can click through the various tabs to see different content. It works great for what I want it to do but I was hoping to be able to link to each tab from an external page. The problem is I'm not great with jquery am not sure how to go about this or if it's possible with the way the page is set up.

Use document.location.hash on $.ready then fire the jQuery code that corresponds to that hash.

The company I work for is trying to come up with their own version of embed buttons. The logic is similar to what Twitter and Facebook offer. Unlike Twitter, we are using modals in-place of opening a new window. As the moment, we have developer a modal library which suits our needs.
Now, I will explain the process we are following:
Our embed script will be loaded in the user's website.
It looks for a link which we will provide to the user, and an iframe will be loaded in place of it.
The iframe uses two scripts — jQuery and our modal library.
On clicking the button present inside the iframe, the modal should open but it is present on our domain and it should open in the parent window.
From my analysis of the situation, I have come up with the following questions:
I have looked around the net but I have a feeling that opening a modal inside a parent window is not possible. Is there a workaround for this?
To prevent clickjacking we have set X-Frame-Options to SAMEORIGIN. How can we load content in an iframe from our website?
If we skip loading the button inside the iframe and modify the parent DOM, we can use our modal script, but applying our own styles to the buttons becomes a pain as we will be using important! for all styles. What other options are we left with?
To answer your first question, it isn't impossible as I've done something similar, thus I think it should solve your third question as well.
So on the parent page you would have a script such as

I've used colorbox but you could use your custom modal, I've also used a parameter so you can show and hide it as you please.
Then from your iframe you could use this script to call your modal
javascript: window.parent.showModal(true);

1) Why dont you just open the modal from the iframe? It will make no difference if you call it from parent window or the child window.

I've seen some similar questions about this around here but I didn't see anything that might be able to help me here. I am making a web site and I want each page to fade in on load and fade out when someone clicks a link. I have that down with jQuery but between the pages there is a white flash before the pages load. I tried moving around my javascript but in some cases the page didn't load correctly. I'm a bit new to this so I may need a bit of explanation on any possible solutions.

The HTML is valid in 4.01 Transitional. I've heard about something like Ajax or pagination but I am unsure how to implement those or what I would have to do to put it in my site or if it would even be the most ideal solution. Thanks for any help!
Shouldn't you only update a portion of a page, not the whole page? Now you have many full scale pages with different file names. The page address changes so the whole page is loaded. It's like refreshing the current with ctrl+r/cmd+r page and that isn't very ajaxy.
One solution would be to have a master page which contains all of the common elements between pages such as header, footer and navigation bar. On that page you have a div (or some other area) where you load information dynamically from a different file. What info is loaded could be determined with GET variables via anchor tags or ajax form buttons.

It's pretty basic but it demonstrates the idea not to load the whole page but only a portion of it. Add some styles and you're ready to go.
Sorry if this doesn't help. Maybe there is a way to refresh the whole page without the white flash. Easy solution would be to change the background color to white but then again, it wouldn't be very ajaxy...
With do pagination you would have to return all pages right when the the user visits your index.php and then you would use javascript to show and hide the right divs as the user clicks the links in menu, that's not good in your case, it'll make the user wait for the entire site even if he's not willing to look at all of it.
AJAX seems the right way, and u can easily implement it with jQuery load method. Just to get you started:

This should cause all your links to replace the content of the pageContent div with the content returned by the link without flashing the screen.
I am using this jQuery plugin http://jacklmoore.com/colorbox/ to show a popup window. There is a link in the content of the first popup clicking on which triggers another small popup window. I'd like to have this second popup without closing the first one. Is it possible to achieve this without changing much in the plugin?
There would be no way to do that without significantly altering the plugin. Sorry.
Assuming you have the chops, consider using ColorBox with the html parameter for the first popup window. In the HTML, develop your own window, eventing and handler (with Jquery). Just a thought.
I want to have a javascript/jQuery popup window (child page) that is always in front of the parent page, something like facebook's current picture viewing feature.

this code successfully opened a child page in front of the parent page, but there is jQuery code ( $(#test).click() ) on the parent page which causes the parent page to always be in front.
I tried putting the window.open() code after $(#test).click(), but it didn't solve the problem.
The $(#test).click() is necessary, therefore I need to have a workaround.

Im sure you cannot control the order of the window. Instead of a popup (which is often and usually blocked by browsers) why not investigate using a lightbox javascript plugin. They are usually free, stylish and work well.
Just set it from the modal css. The z-index is normally set to 1. Just change it to 9999. That is the purpose of the z-index, to set the popup top level.
If not using bootstrap popup, then you need to use css to set it. Browsers are not guaranteed to place nice with .focus() on a window.
